The 1999-2000 Cypriot Third Division was the 29th season of Cyprus' third-level football league, held from September 18, 1999 to May 7, 2000.
Teams
A total of 14 teams participated in the league. The teams competed against each other twice, once at their home and once away, with the team accumulating the most points declared as champions.
Winners
The championship was won by THOI Lakatamia for the second time in their history.
Promotion and Relegation
The first three teams were promoted to the 2000-01 Cypriot Second Division. However, due to a unique circumstance, a vacancy arose for the 2000-01 category II championship. In June 2000, Evagoras Pafos merged with Apollon Paphos (participating in the First Division), creating Paphos GDP, which took the position of Apollon in the First Division. This led to a vacancy in the Second Division for the upcoming season.
